Not 100% sure but I just think your alternator will charge as numal, your battery just has a bigger potential than the last. My friend done that aswell with one of his older cars, had a battery from a 2002 vauxhall astra combi van, which was a disel and it had the bigger battery, he put it into a car that normally has a smaller one and it worked 100%. lasted longer too.
the battery is only used to start the car. you dont use very much power starting the car. it wont matter if it charges at less than 10%. ecpecially when its a 90 amp alt (99% sure it is)

i dont under stand what you mean. charging it with a 90 amp alt will shorten the battery life? no it wont, it will only ensure that the battery is well charged. you have to remember that the car runs on the alternator, not the batery, your stereo, heat, lights and what ever use power so there is less amps going to the battery. there is NO down side to a higher amp battery.
